managing /var/lib/mysql storage

total is 3GB so not a big problem. Does Mysql clean up this directory? If not, how should I do it?

I read that I can stop the mysql service, delete everything and start mysql again. Is that the only way?

Currently apache is restarted once a week by cron. What about running a script that stops apache, stops mySQL, deletes /var/lib/mysql, starts mySQL, starts apache?
