Thank you for your suggestions. I admit I was hoping for something better ....

I have already restarted mysqld and mysql, and then rebooted (several times). This has not helped.

I don't think the problem is with the operating system, since the filesystem seems healthy.

There are only 3 or 4 databases on the machine. I think what I'll do is dump all of them, uninstall mysql, make sure all of its data files are gone (if necessary manually deleting them), reinstall mysql, recreate the databases, then reload the data from the dumps. This should take less than an hour (because of Linux' package management facilities).
