From what I can see, configuration isn't the main problem.
Multi-row ID updates will elicit less lock wait delay when the updates are (i) ordered by key value and (ii) of course enclosed in a transaction block.
If making those changes doesn't solve the problem, you'll need to experiment with simplifying the updates conditions, making the batches smaller &c.
