I have solved our problem now. And the problem was not MySql ControlCenter. I found out that windows has a registry key "TcpTimedWaitDelay" which you have to create. By default this has value 240 but you should set this to 30 instead. This is the time it takes for windows to release a port.

We have had no problems since we created the key TcpTimedWaitDelay.
