For large bulks of queries the server variable max_packet_size should be increased considerably (256M or even more). It is not done in the default MySQL configuration because it causes more memory usage.
The best solution would be to break a big batch of rows into several smaller ones. It will still have the advantage of quick loading multiple rows at a time, but without using too much memory.
