The difference between the two methods is 1999 network round trips, and 1999 times more setup to execute and parse, both by the JDBC driver and the MySQL server when you execute 2000 statements instead of one. For tens of inserts you'd never notice the difference, but for thousands, these seemingly small costs add up.
