Hi,

Can you check pentaho logs? If some kind of timeout occurred in the Connector/J there must be an SQLException stack trace somewhere.

Also, net_write_timeout sets the time MySQL will wait for a block to be written to a connection before aborting the write. If this timeout is happening you must be facing serious problems in your network structure and I would recommend you to start searching there.

My best guess however, is that there could be a timeout setting in pentaho that sets the time this application is willing to wait for displaying results.
