You already pointed out the practical differences, and these are the internal references to the driver naming, "GPL" vs "Commercial".
Besides that, sources (when bundled) and license files define the type of license you are bound to.
With maven dependencies you can only obtain the GPL version. The Commercial version has to be downloaded from the Oracle Software Delivery Cloud.
So, wrt MySQL Connector/J, you get the same set of features with both GPL and Commercial versions.
