Each user has her own MySQL server instance?

MySQL system timezone can be set only at startup.

The InnoDB warning reports a duration of near an hour, as if InnoDB hadn't noticed the timezone change. I suppose it could be an InnoDB bug, but it seems unlikely; have you checked that your code is not adjusting timezone settings? And what is the setting of innodb_lru_scan_depth?
