cPanel will show you MySQL errors. Most shared hosting providers give you some leeway for adjusting timeouts.

You could run Explain on some of the update queries to see if there's room for optimisation.

Likely it's already occurred to you that your job needs way more resources than you have, at least a dedicated server.

Till then, you're going to have to cut the job into smaller chunks, and stage them at off-peak times.
