What you describe sounds like a bug. Can you please file a bug report in
http://bugs.mysql.com ? Please don't forget to include the specifics of the SQL Server version, the ODBC driver you're using, and the privileges of the SQL Server user/role you connect as, as this is essential for us to be able to reproduce and fix this issue. Please also attach to the report the Workbench log file (Help -> Show log file) once you reproduce the issue.
Thanks for contributing to make MySQL Workbench better.
