You can do it using our Full Convert Enterprise and taking advantage of customization features. Just create new conversion project with MySQL as a source and Access as a target.
If you still have your old tables in Access database and just need to overwrite data, use Customize Project dialog and uncheck "Create Tables" option. This will just transfer the data over into matching tables.
If your target database is empty, use Customize Table dialog to add autonumber property in columns where it's missing.
