I don't quite understand the issue... I mean the data was on NetWare and is now on Windows. Where does the SQL server run, and what files does it use? Are you saying you're storing the MySQL server on a computer and the data is stored on another computer or something?
Seeing you're posting this on the MySQL forum I take it that you've actually isolated the issue as being the MySQL server rather then the file sharing of NetWare vs the "Windows File Sharing" though I might be wrong about this.
