Mi recomendación en este caso es:
NOTA: Recuerda hacer un respaldo antes de este procedimiento de ser necesario.
1.- Desinstalar el servicio "[Directorio de instalación]\MySQL\MySQL Server 5.0\bin\mysqld" --remove
2.- Desintalar todo MySQL de la máquina
3.- Eliminar manualmente las carpetas de MySQL
4.- Reiniciar la máquina
5.- Instalar nuevamente MySQL, preferiblemente como servicio
