Yo te recomendaria ver en tu servidor, entrar a la consola, probablemente no tienes creado el usuario de conexión desde tu IP. Debería crear el usuario para la conexión de ese tipo:

CREATE USER 'nombre_usuario'@'tu.ip.publica' IDENTIFIED BY 'tu_contrasena';

GRANT ALL PRIVILEGES ON * . * TO 'nombre_usuario'@'tu.ip.publica';

FLUSH PRIVILEGES;

Igual investiga que tu proveedor de VPS te de permiso de conectarte al puerto 3306 de MySQL
