Vea si la configuración de log_warnings = 1 elimina los errores de tiempo de espera, es posible que no sean la causa de las fallas.
Si eso falla, intente max_allowed_packet = 1GB.
Este umbral ralentiza todo, pero también revelará las operaciones que están fallando: encienda el registro general y correlacione el momento de falla con lo que se está registrando.
