Bem pessoal, percebi o meu problema.
Tinha ver com o odbc. Estou a usar o MySQL ODBC 5.1 Driver, e nas configurações do odbc, nos detalhes, existe uma opção, nas flags 3, para permitir a execução de múltiplas queries. foi só por a true e já funciona.
