Ray,
Compound keys should be OK for MERGE tables. I couldn't repeat the problem you observed. Do underlying tables and the merge table itself have identical defintions? If yes, could you please open a bug at bugs.mysql.com? We'll need the server version, query (ok already have it), table definitions and ideally a sample of the data.
