Lost connection to MySQL server during query ONLY to MyISAM

Previously I was only using MyISAM database on my server. That worked fine. Awesome. Now, I've a couple of databases running on InnoDB as well on the same server. But then, I start getting this "Lost connection to MySQL server during query" error. And the funny thing is it ONLY occurs to my application with MyISAM database. Not one of my apps with InnoDB gives this error. Have anyone experienced this? Is it not okay to run MyISAM and InnoDB simultaneously? Do I have to configure any of the params somewhere? I really appreciate any help. Thanks.
