Great performance difference importing a dump

Hi,
I'm trying to import a dump of about 3 MB into a mysql 5.6 server. It's installed over Debian 7.2 64 bit in Kvm virtual environment through the deb package available on mysql site. It took about 5 minutes to complete the import. In the dump, there are about 100 tables with a very few number of rows for each table.
I have another Debian 7.2 64 bit virtual machine (same hardware configuration) over the same physical machine but with MySQL 5.5 installed through apt-get command. It took just few seconds (about 10) to load the same dump. I tried to check all the configuration variables and I tried to have two identical setup, but I cannot understand why there is this difference in import process...

I'm sure it's something about the configuration, but I cannot figure out what..

Could you help me?

Thank you very much!
