SQL File 0 Bytes when run under scheduler

Hi All,
If I run my batch file manually it dumps the sql file sucessfully, but if I ran it from Windows Task Service (Windows 2008) and the PC is locked or logged off, the sql file is set at 0 bytes.
I am assuming this is a Windows thing but I can't see why it wouldn't be working. I have tried deleting the previous sql file so it starts off fresh but no go.
Any suggestions?
