OK, I was able to successfully remove 6.5.4 from my server, and re-install.

regedit
click on computer to put search at top of hive
edit
find 6.5.4
check all: look at keys, values, data
uncheck: "Match whole string only"

delete every key that comes up - checking that it is in fact MySQL 6.5.4 and not something else with 6.5.4

I had about 30 things to delete

After the last one, I checked Control Panel and the entry was finally gone. Re-installed with the .msi and it worked perfectly.
