Does one of the joined tables have big blob columns?

Your my.cnf has two [mysqld] sections, each with a different packet setting, 16M and 500M. When there are multiple settings, the last one takes. Does changing it affect your problem? If not, let's see the query, the result of Explain Extended on the query, and Show Create Table results for tables in the query.
