Many tables slows my installation down

I support webshops and have many installations of that software installed on my computer - different versions of the software and some copies from customer installations.
The result is that my installation contains some 30 databases with some 250 tables each. I notice that this has made my installation a lot slower than when it contained only one such database.
The total size in megabytes is not that much so it must be the number of tables and databases that is the problem.
Does anyone have suggestions I can make this installation faster?
