Slow Performance of MySQL Migration Toolkit

I'm using the tool to migration a table on MS SQL 2000 to MySQL 5. The table has about 8,000 rows containing mainly the binary files for the document server. I used it before and performance is quite good. It took about 30 minutes to complete. However after I added a auto_increment field to the destine table, the performance downgrade a lot. It took more than 2 days to only finish 3/5 of the data. Is there anyway I should why and how to improve the performance. Thanks!
