migration toolkit quits suddenly

Hello,
I'm experiencing difficulties while using the migration toolkit.
I'm trying to migrate from a MySQL-3.23.58-1 to a MySQL-5.0.18 server.
The mysql version 3 server is running with approx. 1500 databases. When i try to select all those database in the mysql migration utility, the application exits.
Does anybody know how i can prevent this error from occuring? Is there another way to migrate the databases to version 5? With mysqldump for example?
