Migrating from FileMaker

Does anyone have any experience with the Migration Toolkit working with FileMaker (particularly version 6), which supports does not support SQL statements well?
We have a lot of FM databases which I would like to move to MySQL efficiently. However, a lot of "application logic" is embedded in the databases, and I would like to lose as little as possible in the conversion process.
My previous experiments have not had good results, but if there is a trick, I would very much like to learn it!
