Best way of updating a database from a file

Hello everybody,

I have to make for my company an update of some tables in the database from a csv file or similar.
I have seen that I could use the import/export option of phpmyadmin but I don't know how safe it is. We want to do it with the most efficient and, over all, safe way possible.

How could I do it? Is there a professional way of doing this?

Thank you very much beforehand! I really appreciate any help since I am the only computer guy in our start-up company and we want to do everthing perfect from the begining.
