Same problem.
Attempting to use Server Options to change thread_stack for large script. Input is allowed in Options but it gives error that [mysqld] section cannot be found and one has been added.
Unfortunately, the add is actually a 0 byte my.ini file. Fortunately there is a .bak file created at the same time and that can be renamed to my.ini to enable restarting the server after the next system restart.
When I check the location of my configuration file in MySQL Connections>Edit Connection> System Profile it is clearly in the %ProgramData\MySQL\MySQL Server 8.0 folder. Don't know why the Server Instance Editor can't seem to locate the my.ini file and the existing [mysqld] section.
