I've done some more testing. If I Delete a table from an EER diagram, Undo, save, and close/reopen the program, the table reappears in the diagram AND the Nav side-bar list.

So this does look like a bug. Happy to report on bugs.mysql.com, but would be good to know whether anyone else experiences the same behaviour, or whether this behaviour is anticipated.
