Thanks for pointing this out!
It's correct that the MySQL Installer contains both 64bit and 32bit variants of the MySQL Server. The Installer itself is a .Net application adjusting to the 64bit and 32bit systems automatically. For compatibility reasons the Installer is installed into the Program Files (x86) directory.
We will work on making this more clear on the download page.
