That is weird, are you using the same license?

if you have already a commercial license, you should install the products using the comercial versión, if you have the gpl then use gpl.

the installer doesn't allow to mix the licenses for this time being, if is detected a different kind of license, the installer should try to make a conversion, but probably the problem is that you are using an old versión of the server that is actually not shipped anymore with the installer.

I reccomend to do a clean install and make a backup of the current data of the 5.1 server and try to restore in the new one (5.5 or 5.6), or perhaps make a migration to another server.

To perform a clean install follow the next steps

1.Backup all your data, databases, etc.
2.Uninstall every MySQL product from your system. Even the Installer
3.Delete C:\ProgramData\MySQL\
4.Try running the installer again.

That should solve the problem.
