This absolutely sounds like a bug in Installer. Please help to raise this issue at: https://bugs.mysql.com/

Apparently the issue is caused by Installer in some random scenarios not being able to determine that the service has been started successfully and hanging indefinitely. How long have you waited for Installer when the "Starting the server and upgrading the system tables (may take a long time)" is handing? If it is just a couple of minutes, can you check if after running for about 10 mins Installer is not yet able to finish?

If after 10 mins you simply cancel with the "Cancel" button and then proceed with a reconfiguration using exact same settings as before. Are you able to complete the server configuration?
