We have never had this problem before with mysql / php. We have only upgraded the mysql from 4.0.20 to 4.0.22. With 4.0.22 this did not happen even with the same my.cnf.
The interactive timeout is set to 60 sec. Some connections sleep for more the 80000 sec.
