Thank a lot Heikki, that solved my problem!
There were a bunch of ibdata1 files due to some mixup of mysql versions.
I found which one was was which by comparing dates, copied the old one onto the new one (after backing up everything) and got back my data (apparenty) safe.

I should learn to backup the entire system before upgrading software.

I owe you a beer...
