MySQL lock wait timeout exceeded need help badly

Hi am using Java and Hibernate with Mysql for an application so am forced to use InnoDB for transactions. When I commit a transaction it hangs and i get a message about lock wait timeout.
I've googled extensively with no help. How can i fix this or is it best not to use transactions in mysql.
