Wouldn't using a queue daemon just free the Mysql server from the problem, but put it on queue daemon ?
I've seen some threads about iowait problems with Linux kernel 2.6, compared to 2.4. Could it explains why we are not getting better performance on the new server ? We had a 2.4 kernel on the previous one.
