What does Show InnoDB Engne Status output during such a job?

What does ...

free -m

... show (a) during normal operation (b) during one of these very slow jobs you mention?

To see what replication to 5 slaves is contributing to your performance issues, pauses all the slaves (https://dev.mysql.com/doc/refman/5.7/en/replication-administration-pausing.html) long enough to repeat some of the tests.
