Hrm.
For some reason it is deciding not to use the index and instead is doing a full table scan. Try to force the index in 4.1 and see what it says for EXPLAIN again.
To force the index to be used do:
SELECT....FROM table FORCE INDEX (key) WHERE...;
Post the new EXPLAIN after you try the force in 4.1.
