If you have shut down all the ndbd processes and you are still able to make changes the tables that are ndbcluster, then your configuration is not setup correctly. In order for your mysqld processes to talk to ndbcluster tables you must have the ndbd process running. Without them you should get a 4009 error 'Cluster Failure' from NDBCLUSTER
