Backup and restore using actual MySQL database files

Hello,

we have a MySQL 5.1 server, on this server we have 3 drives, C, D and E. C is the OS, D is the application files for MySQL and E is the assuming database files, including innob.

I am trying to do a full backup of ONLY the user databases and nothing else so we can restore them to a new MySQL version 5.6 server, BUT for some reason upon backing them up on a share drive, it files up C drive, is there a reason why and how can I change this?

We have the actual files the .opt and .frm, can I use them to restore the databases onto the new 5.6 MySQL?
