Got it, sorry for bothering.
"mysqladmin" relies on the $HOME environment variable. If it is not set, it does not fetch the proper value from /etc/passwd, thus it cannot find the ~/.my.cnf file. Running the command with "env HOME=/root ..." helps.
Silly, but, well...
Maybe this helps, if somebody has a similar problem - no need to look for hours and try thousands variations and analyse source code... :-)
