Can't stop server (invalid password)

I can't stop the server through the service control panel (Ubuntu). I'm logged in as root and when I click on stop the server, I get a prompt for entering root password and a subsequent invalid password error. I tried both mysql and ubuntu root password just in case, to the same result. I have no problem when restarting from the terminal but I'd much enjoy having it working in the GUI.
