I'm in the middle of doing the same thing. I've imported successfully and there was no problem with the autoincrement field. The original values imported fine.
I'm using Navicat to do the import and there are a number of options when importing. I think if you just turn off the options, then re-set them (autoincrement, foreign keys) in MySQL, you should be Ok.
If you have your foreign keys set, then import the parent table first, then the child table(s).
