Simplest might be to enable the General Query Log, have the Trigger log diagnostic info including time, and thus identify the culprit process.

Depending on the app language, a trace module with logging https://dev.mysql.com/doc/connector-net/en/connector-net-programming-tracing-mysql.html) might also be informative.
