What characters are in the string you are encoding? If you have accented letters as opposed to ascii characters, you might have the source string encoded differently. The 5.0 default CHARACTER SET was latin1, the 5.5 may be utf8.
For further discussion, please provide an example of an input string and HEX(ENCODE(..., ...)) on both systems.
