If you are upgrading you will need to:

1.. Stop the service. (probably: net stop mysql)
2.. remove the service. (probably: mysqld-opt --remove) or whichever version of the server you used to install the service originally.
3.. Install the new server and run the instance manager to install the new service.

If you wish to leave the 4.1.3 code there it is no problem, but you could easily un-install it before you install 4.1.6

As for Windows 98, yep it works just fine - provided it is set-up correctly to start up on startup or be started by some other external means.
