I have the resolution. The problem was that mysql was using the wrong table at the root table for the query. I'm not sure why it would have caused such a massive time issue, but I used a STRAIGHT_JOIN on the smaller joining table and now it seems to be working fine. I guess when I did the mysqldump it may have affected the analysis of the index cardinality and corrected the issue on the server.
