Hmm, I tested a similar setup and my mysqld does indeed read the etc/my.cnf in the install dir by default, as long as I do *not* have an /etc/my.cnf on the system.

But mysql_install_db does not realize that you have specified an alternative SYSCONFDIR, it probably should do so and place the default my.cnf there.
