The instructions in INSTALL is perhaps not quite up to date.

When configuring the server to build the needed libraries, add

-Dprotobuf_BUILD_SHARED_LIBS=OFF

to the cmake command. It will build with the protobuf source bundled with the server source. And then you I think you don't need to add -DWITH_PROTOBUF to the cmake command for mysql-shell.
